Hi, on my clearos set as GATEWAY MANAGEMENT BUSINESS do I or should I not install and start the content filter engine and web proxy server? From what I understand they shouldn't be installed right?

At this point it makes little difference because the proxy is running and it messes with GM. It just affects tp proxy port you use on your clients.
ok. While the content filter engine must be stopped, right?
If you are running the proxy in transparent mode it is not worth much these days as it does not intercept https so cannot virus scan https. A lot of traffic these days has switched to https and almost obsoleted the proxy in transparent mode. -

It is best not to install it. If you do install it all web requests to GM will appear to come from the proxy so it becomes impossible to identify the traffic by MAC address and therefore apply different filters to it in GM. Also the proxy/content filter is quite resource intensive and really needs to be operated in one of the non-transparent modes which requires you to configure all the PC's.
