I'm still looking for the reason but a part of my /var/lib/ folders have been deleted. So my system works but many services not .. is there a way to reinstall the basic system without touching the data of the userss (flexshares) ?

If yum still works, perhaps you could do a "yum list installed" to see what you have on your system. Output it to a file. You may be able to feed all the packages into a "yum reinstall ...." command. Also have a look at the accepted answer here.
